The 7 Chakras, Decoded by a Functional Medicine Doctor: Where Stuck Energy Shows Up in Lab Work

    Dr. Nicholas Rivera·May 29, 2026·13 min read

    The short answer

What is IRT (Autonomic Response Testing)?

Developed by Dr. Klinghardt, IRT is a clinical assessment that lets a trained practitioner scan all seven energy centers in a single session and identify which one is driving current dysfunction. We then confirm the pattern downstream with conventional functional medicine labs. It's the marriage of energy medicine and bloodwork.

Before You Eye-Roll: This Isn't What You Think

If you opened this article expecting either crystal-shop poetry or a doctor mocking ancient energetic systems, you're in the wrong place.

I trained in conventional medicine, then in functional medicine, then in Dr. Dietrich Klinghardt's 5-Level Healing Model and Biointegration Technique. Klinghardt is a neural-therapy physician who spent 40 years mapping how electromagnetic, autonomic, and emotional patterns express themselves as physical disease. He doesn't talk about chakras in a New Age way. He talks about them in a measurable, clinically reproducible way — because every one of the seven classical chakras corresponds to a region of the body with its own organ system, endocrine gland, and pattern of dysfunction that shows up in lab work.

This is the bridge between the two worlds, written by a doctor who runs both lab panels and IRT (Autonomic Response Testing) on the same patient.

The 5-Level Frame (So The Rest Of This Makes Sense)

Klinghardt's model says health and disease operate across five layers stacked on top of each other:

    1. Physical body — anatomy, biochemistry, lab work
    2. Energy body — electromagnetic, autonomic, what acupuncture maps
    3. Mental body — beliefs, identity, programming
    4. Intuitive body — meaning, archetypes, soul-level patterning
    5. Spiritual body — connection to source/whole

The chakra system is one of the most refined maps humans have ever drawn of layer 2 — the energy body. And here's what 18 years of practice has shown us: dysfunction at layer 2 always eventually expresses itself at layer 1. So if you know where the energy is stuck, you know where to look in the bloodwork.

Root Chakra (Muladhara) → Adrenals, Bone, Colon

Functional anatomy: Adrenal glands, large intestine, hip and pelvic floor structure, immune base.

    When it's stagnant, you see:

    • Flatlined cortisol on a DUTCH test (HPA-axis dysregulation)
    • Chronic constipation or IBS-C
    • Low vitamin D and low ferritin
    • Recurrent infections (compromised innate immunity)
    • Pelvic floor dysfunction, hip stiffness

The clinical pattern: People stuck here often have survival-mode physiology — chronic financial insecurity, unsafe early childhood, or unstable housing patterns repeating across generations. The body literally can't downshift out of sympathetic dominance to rest, digest, or absorb.

Sacral Chakra (Svadhisthana) → Reproductive, Gut, Hydration

Functional anatomy: Ovaries/testes, uterus/prostate, lower abdomen, fascia and lymphatic flow.

    When it's stagnant, you see:

    • Sex-hormone imbalance (low progesterone, estrogen dominance, low testosterone)
    • Cycle irregularity, PMS, fertility challenges
    • Pelvic congestion, fibroids, cysts, prostatitis
    • Loss of libido (or compulsive sexuality patterns)
    • Chronic dehydration markers (low urine specific gravity, high BUN/creatinine ratio)

The clinical pattern: Suppressed creativity, unprocessed sexual trauma, or chronic emotional containment. The body holds it in the pelvis until it expresses as endometriosis, PCOS, or chronic pelvic pain.

Solar Plexus (Manipura) → Digestion, Liver, Pancreas, Identity

Functional anatomy: Stomach, liver, gallbladder, pancreas, small intestine.

    When it's stagnant, you see:

    • Low stomach acid (hypochlorhydria), bloating after meals, B12 deficiency
    • Elevated liver enzymes or sluggish phase II detoxification
    • Blood sugar dysregulation, insulin resistance, fatty liver
    • Gallbladder sludge or stones
    • SIBO, food sensitivities expanding over time

The clinical pattern: Chronic boundary collapse, weak sense of self, or repressed anger. People here typically over-give and under-receive. The liver — Chinese medicine's "general" — burns out when boundaries are absent.

Heart Chakra (Anahata) → Cardiovascular, Thymus, Lungs

Functional anatomy: Heart, thymus (immune regulation), lungs, breast tissue, vagus nerve.

    When it's stagnant, you see:

    • Elevated inflammatory markers (hs-CRP, fibrinogen)
    • Low HRV (heart rate variability) — the cleanest biomarker of vagal tone
    • Hypertension or arrhythmia
    • Autoimmune patterns (thymus dysregulation)
    • Asthma, recurrent bronchitis, breast cysts

The clinical pattern: Unprocessed grief, betrayal, or chronic loneliness. Vagal tone collapse is the bridge between heartbreak and inflammation — it's not poetic, it's measurable. Every grief I've ever scanned with IRT shows up as a clear interference field at the heart and thymus.

Throat Chakra (Vishuddha) → Thyroid, Parathyroid, Voice

Functional anatomy: Thyroid, parathyroid, throat, jaw, upper airway.

    When it's stagnant, you see:

    • Subclinical hypothyroidism, elevated TPO antibodies (Hashimoto's)
    • Thyroid nodules
    • Chronic throat tightness, voice loss, recurrent strep
    • TMJ dysfunction, jaw clenching, dental issues (root canals on incisors)
    • Suppressed expression — voice that's quieter than the person inside

The clinical pattern: Truth withheld. Decades of unspoken anger, conflict avoidance, or being silenced in childhood. Women in our practice are 8x more likely to present with throat chakra patterns — for reasons that are sociological as much as biological.

Third Eye (Ajna) → Pituitary, Pineal, Sleep, Vision

Functional anatomy: Pituitary, pineal gland, hypothalamus, brain perfusion, visual cortex.

    When it's stagnant, you see:

    • Low or arrhythmic melatonin (DUTCH)
    • Fragmented sleep, inability to dream or remember dreams
    • Hormonal cascade dysfunction starting from pituitary level
    • Migraines, vision disturbance, vestibular issues
    • Heavy metal accumulation (mercury, aluminum) is profoundly third-eye disruptive — the pineal calcifies and intuition flattens

The clinical pattern: Lost intuition. Overdependence on intellect. People who say "I used to know things" — they did. The signal is still there, but it's drowned in toxic load and cortisol noise.

Crown (Sahasrara) → Nervous System Integration, Meaning

Functional anatomy: Central nervous system as a whole, brain coherence, default mode network.

    When it's stagnant, you see:

    • Loss of meaning, anhedonia not responsive to SSRIs
    • Dissociation, derealization
    • Spiritual emergency vs. spiritual emergence (often misdiagnosed)
    • Default mode network hyperactivity (rumination, no quiet)
    • Often clears partially with vagal-tone restoration plus heavy-metal detoxification

The clinical pattern: Disconnection from purpose. This is the one Western medicine has no chart for. But every patient I've seen recover physically from chronic illness has also undergone a crown-level reorganization — a quiet rewriting of what their life is for.

How We Actually Use This Clinically

In our Private Concierge program, IRT (Autonomic Response Testing) lets us scan all seven energy centers in a single session and identify exactly which one is driving the current dysfunction. We then pair that read with conventional functional medicine labs to confirm the pattern downstream — and we sequence the protocol based on which chakra-organ-axis needs to clear first.

This is the marriage Klinghardt taught: honor the energy body, prove it in the lab work, treat at both layers.

    The Next Step

You don't need to believe in chakras for this to be useful. You need to know which organ system is sending you the loudest signal right now — and which lab markers will confirm it.

Energy is the early warning system. Labs are the receipts.
